Well, in a nutshell, the two main characters, Edward and Alphonse Elric, try bringing their mom back using alchemy. They fail, with Ed losing his arm and leg and Al losing his entire body. Ed manages to keep his younger bro's soul intact using a blood seal, which is placed inside a large suit of armor.
Shortly afterwards, they set out to find something called "The Philosopher's Stone," which they believe can help return their bodies to normal. Along the way, they encounter mutiple people, both friend and foe, and Ed soon becomes a State Alchemist.
During the time of the diminutive alchemist's career as a State Alchemist, Ed begins noticing many different, unsettling wolf-in-sheep's-clothings withing the military he works for as the story unfolds. He eventually loses faith in the military and continues his journey with his brother without relying on their input.
Of course, from the shadows, quasi-humans known as the Homunculus are pulling the strings of the Elric brothers' exploits, while the two are completely oblivious to their intentions. It seems their goal is finding the Philosopher's Stone as well.
I won't detail anything further, but a lot of Fullmetal Alchemist's story is an amazing blend of deception, suspense, and plot twists.
